Baggage handlers were unloading the plane's cargo hold when the unknown substance was discovered on Friday morning.
MFB firefighters in protective gear checked it out, while Australian Federal Police officers cordoned off part of Terminal Two.
But firefighters determined the substance was not hazardous, and the plane was allowed to leave.
A Melbourne Airport spokesman said passengers waiting to leave had been delayed by about five hours.
